One aspect new users have trouble with is polygons. Polygons fill areas such as power and gnd planes, but can also be used for any signal. The polygon is given the signal name via the Name icon. You create the polygon by clicking on the Polygon Icon, then drawing the geometry you want. Isolate, the distance the polygon leaves as clearance is determined by the Isolate parameter that you set via the change command. Ratsnest simply refreshes the area to show the fill. To clear the fill, click on the polygon board when the ripup command is in play. (i.e. click on the ripup icon, then the polygon perimeter)
One other point, the area in blueish-green is the command line. Commands can be entered there. For example "show c1" will highlight the component in the schematic editor or board editor.
